Chest cards will be out of discover and random generation pools because they are ungodly lowrolls if you do get them.

No each Chest counts as 1 card towards the deck limit. So no, Scavenger's Brood would not reduce your deck by 4 or whatever if you run it. It counts as 1 card that adds some other cards to your hand.
However, the limit on the number of copies of cards you put into your deck is enforced. So, if you put two Arcanite Reapers into your deck, you can't put one into your 'Found Loot' as that would mean you are putting 3 of one card into your deck. Similarly, if you decide to put two explosive traps into 'Scavenger's Brood', then you cant put any extra in your deck.
